Yamaha Flushing for 9.9 four stroke

I installed a permanent hose to the connection where the engine can be flushed. Now after each use I can flush the engine without removing it from the well.

My question is to flush the engine correctly is it to be running or is it to be off? Sound like a dumm question but I cannot figure out when the engine is running whether the fresh water or salt water is running through (cooling)the engine.

With the engine running....the t-stat will open up and get all the passages...also the water gets pass the water pump impeller....Dana.
