We sailed the coast of Nova Scotia last summer.

Some things that we learned:
When going back and forth between the two countries transport NO fresh meat, fresh produce, cigarettes, drugs, more than one bottle of booze per person, or firearms. Canada, in particular, monitors these issues very carefully.
Be sure to check in via phone upon arrival to Canada and keep a record of your clearance number. Very likely you will be checked again.
Be sure to have the boats registration.
Customs likes passports.
Get a U.S. Custom decal before you leave - it will facilitate reentry.
If checking back in at Bar Harbor try to arrive shortly after a cruise ship arrives - then clearing customs is very speedy since they are very busy.
