It sounds like an alternator problem, but before you swap out the alternator you should check that the power from the ignition switch is getting to the terminal on the back of the alternator that provides power to the field wirings. Nice job! Fitting the larger modern 4-stroke outboards into these small wells is a frequent question on the forum. I'd love to see some more photos, especially from directly overhead, of the installation that show a bit more detail of how you have it set up.

I try never to reuse cotter pins but the couple times I have I just pinch the ends together with needle nosed pliers and poke them in the hole. Easy peasy. There is no wrong method.
